Detects the in vitro binding of proteins to nucleic acids (DNA/RNA); binding specificity can be verified through competition assays and supershift experiments.
When you want to verify "does this transcription factor really bind to this DNA sequence," EMSA provides direct, intuitive in vitro proof of the binding relationship — answering "is there really a direct binding between the protein and the DNA."
A nucleic acid probe (labeled with an isotope, biotin, or a fluorophore) is incubated with the protein. The resulting protein-nucleic acid complex has increased molecular weight and altered charge, causing it to migrate more slowly on a native polyacrylamide gel and form a shifted band. Adding excess unlabeled competitor probe weakens the band, while adding a specific antibody produces a further shift (supershift), confirming binding specificity.
