GST/His pull-down is used to verify in vitro whether two proteins bind directly; DNA pull-down is used to fish out proteins that bind a specific DNA sequence.
When you need to verify, in vitro and free from interference by other cellular factors, whether two proteins (or a protein and DNA) physically bind, pull-down is the most direct in vitro verification method — answering "setting the cellular environment aside, do these two molecules bind on their own."
"Bait" protein pull-down immobilizes a tag-fused bait protein (e.g., GST-bait) on an affinity matrix (glutathione agarose), co-incubates it with a candidate prey protein, and elutes; the "fished-out" binding protein is then identified by WB or mass spectrometry. DNA pull-down uses a biotin-labeled DNA probe bound to streptavidin magnetic beads to enrich proteins that specifically bind that sequence from a nuclear protein extract.
